I can clutch the HDD out and put it on the lower IDE and run a virus scan, but hijack this and most other spyware removal tools come across to want to be 'updated' from the boot drive.
Any tips?

press F8 repeatedly while the computers running, start in SAFE MODE WITH NETWORKING download/install doesn`t matter what, run it
live hapily ever after
(I'd dance near adaware or spybot S&D)
Don't forget to update definition back you restart into authentic mode. Also, run it once surrounded by safemode.
maybe run a antivirus software from boot disk
